FlexPDE cannot write MAT files directly, but there are several supported formats for data export. Perhaps you can find among them a method that MatLab can read: TRANSFER, TECPLOT, VTK and VTKLIN export formats contain the finite element mesh structure used in the FlexPDE computation. TABLE, EXPORT and CDF formats overlay a rectangular mesh on the export domain. With TABLE and EXPORT, you can use the FORMAT qualifier to format the output in any way you want, with one data line per vertex in the rectangular overlay.
